Excerpt from A Modular Strategy for Generating Starting Conformations and Data Structures of Polynucleotide Helices for Potential Energy Calculations Several papers have mentioned in general terms approaches for preparing and linking data structures of single residues to form protein and nucleic acid models [1 Many other papers have described algorithms for generating coordinates for nucleic acid structures when a given set of internal variables bond lengths, bond angles and dihedral angles) is given [4 These algorithms generate structures of dna subunits and then arrange them into helical polymers by using additional helical parameters. The overall strategy is usually that of constrained model building, since a given set of geometric variables is declared independent and other variables are adjusted so as to generate reasonable helical structures. Often, energy minimization is combined to ensure ring closure for the sugars and optimal geometries at the connection sites along the sugar-phosphate backbone. In some cases, geometry optimization is constrained to maintain, for example, base pairconformations or global helical parameters.
